Defending champions the Rabbitohs were in control at the break at the ANZ Stadium as converted tries from Dave Tyrrell and Alex Johnston sandwiched Justin O'Neill's score for the Cowboys.
However, the home side squandered their 12-4 half-time lead as the Cowboys roared back with a four-try blitz after the break.
Johnathan Thurston started the comeback when he went over following great work from Gavin Cooper to split open the Rabbitohs defence.
The trusty boot of Thurston brought the scores level with a penalty shortly after, and the visitors moved ahead for the first time in the match when Antonio Winterstein finished a fine team move and the video referee ruled the try was good.
The Cowboys stretched their lead in the 71st minute when Michael Morgan broke away before offloading to Thurston to touch down for his second try of the game.
And the result was put beyond all doubt in superb fashion in the closing stages as Jake Granville broke away with a 60-metre run to complete the turnaround.
The Cowboys have now won three on the spin after losing their opening three matches of the season.
