Ross Taylor (107) set up the win as the Black Caps reached 281-9 after choosing to bat first at Seddon Park.
But it took some brilliance from Trent Boult to complete the victory as the paceman grabbed 6-33.
Aaron Finch (56) and Travis Head (53) got going for Australia, but the tourists were undone late on to be bowled out for 257.
It saw New Zealand wrap up a 2-0 series win, having won the opener before the second ODI was abandoned without a ball being bowled.
The Black Caps decided to bat on a pitch which appeared flat in Hamilton, but Australia struck an early blow as Mitchell Starc (3-63) removed Tom Latham (0), who flicked a ball off his pads to a diving Josh Hazlewood.
Dean Brownlie and Kane Williamson took over from there, the latter's 42-ball 37 ended when Pat Cummins (1-47) had him caught behind.
That brought Taylor to the crease and the right-hander took 12 off a Hazlewood over to lift his team's run rate above five.
Brownlie (63) had his solid innings ended when he was caught behind off James Faulkner (3-59), Australia needing a review to get the decision.
Neil Broom (8), Colin Munro (3) and Jimmy Neesham (1) all went quickly and the Black Caps' scoring rate slowed.
From 176-2 in the 32nd over, New Zealand were 209-6 when Neesham fell in the 41st.
Even Taylor was slowed down, but a thick edge saw him bring up his 16th ODI ton – seeing him level with Nathan Astle for most by a New Zealander in the 50-over format.
Starc was on a hat-trick in the final over before Mitchell Santner (38 not out) took him for 14 off the last three balls.
Australia started their chase well, only to lose two wickets in the eighth over.
Shaun Marsh (22) was run out before Peter Handscomb (0) chopped on a Boult delivery.
After they got back on track, the tourists again lost back-to-back wickets, Finch picking out Boult at deep mid-wicket off Williamson (1-44) before Glenn Maxwell fell for a duck.
The trend continued as Head and Faulkner (0) fell within five balls of one another and when Marcus Stoinis (42) departed, the match appeared over.
Cummins (27) and Starc (unbeaten 29) gave Australia hope once more, but Boult returned to take the final three wickets and secure victory.
