Lyon dislodged the bails after a throw from David Warner and as he ran to celebrate with teammates, seemingly dropping the ball and grazing the chest of the South African who had dived to make his ground.
The 30-year-old has been charged with a level one breach which could see the off-spinner fined half his match fee as well as two demerit points added to his record.
If a player receives four demerit points it will result in a one-match suspension.
Lyon had been in touch with de Villiers over the incident indicating no malice was involved.
The off-spinner spinner picked up 3/50 in the first innings but went wicket-less in the second as Australia defeated the Proteas by 118 runs.
